Answer
After a reinstall or upgrade of SCIEX OS Software, the custom calculations and flagging rules of a processing method may not work properly. To resolve this, a config file, SciexOS.exe.config, will need to be modified by adding the text shown on line 765:
To edit the file, close SCIEX OS software, stop the Clearcore2 service, and navigate to C:\Program Files\SCIEX\SCIEX OS. Locate the file SciexOS.exe.config and back up the original file to a safe location. Then, use Notepad to edit the file and add the following text (from line 765 above):

Save the edited config file. Then restart the Clearcore2 service. Reopen SCIEX OS software, and test the advanced calculations and flagging rules. These should now work after the config file update.
