What is Skyline?
Skyline is a freely-available and open source Windows client application for building targeted methods using MRM, MRMHR and SWATH™ acquisition, as well as optimization of experimental parameters (CE, DP). Scheduled MRM and MRMHR methods can be easily optimized. Furthermore, targeted MS1 quantitative methods using IDA methods for specific post-translational modifications can be built, and the resulting mass spectrometer data can then be analyzed using Skyline. 

What data can be used for Skyline?
SCIEX QTRAP® and and Triple Quad™ data files (.wiff) can be read by Skyline, as well as TripleTOF® data files (.wiff).
