Answer

Molecule Profiler software version 1.3 supports a dedicated workflow for antibody drug conjugates (ADCs). The entire antibody sequence can be copied into the software for processing. Setting up the ADC workflow is described in this article: https://sciex.com/support/knowledge-base-articles/how-to-set-up-adc-workflow-in-molecule-profiler1-3_en_us

Previous versions of Molecule Profiler software, versions 1.0–1.2, were able to characterize metabolites of an ADC, but could not attach these metabolites to amino acid or smaller peptide sequences. Additionally, there was no straightforward processing workflow for ADCs. The workarounds used in previous software versions for processing ADCs are described in that version's release notes.
