You have to translate the database first. ProteinPilot software cannot directly search nucleotide databases. There are several publicly available tools to do six-frame translation. For example, you can go to: http://www.ebi.ac.uk/Tools/emboss/transeq/index.html and use the 'Upload a file' option below the sequence entry field.
