Answer

ProteoWizard software is used  to convert .wiff files into the mzML file format. The latest version of ProteoWizard requires a .NET Framework higher than 4.0. There was some concern that using ProteoWizard software on the same computer with SCIEX OS software 3.1, which requires a lower .NET Framework version, 3.5, will cause issues with SCIEX OS software operation.

Because of the lower version of .NET Framework, it is important to install SCIEX OS software 3.1 first. Next,  ProteoWizard software can be installed. The higher version of .NET Framework that installs with ProteoWizard will not interfere with SCIEX OS software data processing or acquisition.
