Set the intensity threshold for spectra matching in a library search to absolute values
Currently, the intensity threshold in the library search options in a processing method refers to the relative intensity of fragments in the sample spectrum. Especially in SWATH, when intense analytes are co-eluting and the target analytes' fragments are low in relative intensity, this may lead to false negatives. On the other hand, we get false positives if the absolute intensities of the MS/MS spectrum are very low and thus noise is over the 5% threshold and used for comparison with the library. Using the absolute intensity for the threshold would be more consistent.
